./waf --help
./waf configure --clients=12345 --ports-per-application=6789 [...]

FWIW, I'm configuring jackd2 with '--prefix=/usr --classic
--libdir=/usr/lib/i386-linux-gnu/ --alsa --dbus --firewire
--clients=128'  here
